Abstract: Since its introduction by Irizarry et al., the robust multi-array average (RMA) has gained popularity among bioinformaticians. The RMA has evolved from the original exponential-normal convolution to gamma-normal convolution, from single channel to two channels and from Affymetrix to the Illumina platform. This design enables one to study the distribution of both types and one can apply the convolution model to compute the true intensity estimator. We study the existing convolution model for background correction of Illumina bead array and give a new estimator for the true intensity, where the intensity value is assumed to be exponentially or gamma distributed and the noise is assumed to be log-normally distributed. We compare their performance on the Illumina spike-in and the public data set. [hide abstract] | |
